I personally buy my flax seed ground up. I put it in my protein shakes or rice milk. (I mix the rice milk with some pineapple juice, protein powder and then the flax seed. Mixing the pineapple juice with the rice milk tastes just like the ones at orange julius. Anyway, I don't know the best way to take the flax seed, I just like the taste of the ground up stuff.
Also, doing all these colon cleanses, parasite cleanses and stuff taught me a lot. when I inspected my contributions to the toilet, I noticed a lot of things didn't get digested. That's another reason that I use the ground up flax seed, I at least know it's getting partially digested.
