Low AP may be a correlation with the low bile production, some studies suggest that poor protein assimilation is a causative factor for low AP. Linking this to ridges in the nails which is more than likely a protein assimilation problem then this could make sense.
Does your diet consist of animal protein? If not then this may explain some of the protein problems. Otherwise damage to the gut from infection may explain it. I don't know very many people who have aggressive gut infections who assimilate much of anything.
You posted *3-methylhistidine - High - Indicates active catabolism of muscle protein which may be d/t poor antioxidant nutrition. This would explain the protein metabolism problem. What they mean is that your body is catabolizing protein from muscle since you are not getting adequate dietary amounts or you are getting protein but it is not being broken down or assimilated. When you catabolize muscle your body is in high stress levels and the body needs the protein to get through this.
Proteins are vital instruments in the body as you know and do the work but need minerals and vitamin co-factors to function. Essential fatty acids are another vital cog in the wheel. Breaks in the chain hurt the body.
The heavy metal test to do is the DD test which works by measuring urine levels to establish a control level. Then they put some chelators in you then measure levels post chelators which obviously forces out the metals from storage. Heavy metals can be blood bound which is most likely from recent exposure or perhaps mobilization by other things. The body stores heavy metals in sites and it is this testing (DD) that can find those hidden pockets.
My suspicion is that this is a minor role unless you had heavy exposure previously. I would not suspect genetics as much as an infective process that is going on. It is these infections that shift many body processes which confuses the clinicians. These infections cause major shifting of endocrine status, neurological problems, oxidative stress and the list goes on.
Getting the right test may be a key factor. You could consider ParaWellness Labs to see what he comes up with, this is one of the better labs for parasitic testing.
Assuming that it is just pylori then that would be helpful. Yeast/fungal issues are always present when the gut is infected with any pathogen (rogue bacteria or parasite). In other words these other infections cause much havoc (dysbiosis) in the gut environment.
Remember that you are asking your immune system to kick it up to get rid of the hardy pathogen.
You will need to describe your attempts of clearing the pylori (list of remedies). Pylori is a tough bug and you will need to step it up with new approaches.
