My son is congested...help

For the past 2 days or so my son has been congested. It's worse at night. I try to suction him but can't get anything out. I took his temp last night and it was 99.1. I guess he has a little cold. What can I do for him? I really don't want to give him infant cold medicine but it is heart renching to hear him struggle to breathe. I put out some eucalyptus last night in our room but I'm not sure if it helped or not. What natural things can I do and also if I have to give him cold medicine which one is best? Thanks!!
