Yes beans can cause problems. The fiber is gobbled up by bacteria. I'm usually careful about the preparation and amount, otherwise I will gas up. Also best to eat meat without so much starch for better digestion.
If they said you have yeast in your stool they mean you have too much as compared to what is usually found in a given volume of stool. That usually means there is either an imbalance in your gut ecology or that you are not digesting your food properly. Do you get bloating and gas?
I got this flaky stool thing too. As usual when they can't find anything wrong they will call it IBS. I usually get mild lower gut pains.
The fact that you eat cake tells me you eat commercial or processed food. All such food have gluten or other questionable compounds in them. You don't have to go vegan or anything. You do need to prepare your food from scratch, that way you know what's in it.
Did you try probiotics? I'm using Colostrum GI health with lactospore. I tried yogurt with no success. Recently my stool didn't flake as much, other problems still remain though.
Also note there is also the environmental factor. My condition would be worse depending on environmental factors.
