I think you would benefit by reading about changes in microflora expression based upon terrain AND microflora pleomorphism... or morphology.
Get creative with terms in your searches, because some very good papers use different terms to describe pleomorphism - the changing of shape, form and/or function.
For instance a microorganism being able to endure extreme acid to extreme alkaline conditions, and/or being able to endure extreme temperature changes... or anaerobic or aerobic conditions by morphing.... generally enabled by their very complex genome that adapts and switches needed genes on or off rather quickly to the changing conditions as needed.
This may clarify some things for you.
A sterile gut is a condition no one wants to run into... and very few will... however, the conditions of the gut are what will dictate how these critters express themselves... either good, or bad... and whether or not they will colonize.
Granted, some strains are transient, but not all, as Hv said.
