Thin stool indicates inflammation in the colon/rectum, so you need to find the source of that inflammation.
Low putrefactive SCFA's is a good thing. It means you don't have a lot of meat protein being putrefied by anaerobic bacteria.
Citro freundi and Enterobacter cloacae: these are normal gut inhabitants that are also opportunistic, that is, potentially bad.
It's not clear what's going on with you from your post, but hopefully this will widen your understanding.
Also important, in explaining your diet, you should tell us more about what you do eat. There may be sources of inflammation that you don't mention, especially with regard to oils/fats.
I'm sure you know it, but getting enough water is critical for producing normal bowel movements. It's one of those things you simply must do. That, and some veggies in your diet may be all you need.
If that doesn't work, whey protein, particularly "Designer Whey" which I use, can help with constipation, as can beneficial e-coli, butyraid, and bile salts. That's in addition to the magnesium you're already taking, which, by the way, should be taken with sufficient calcium and zinc.
