I have the exact same condition and symptoms you do. Although it may not register as much, sub-clinical hypothyroidism can definitely cause puffiness. Of course puffiness is also caused by not being able to detox properly, but this in turn affects the thyroid (and adrenals).
But your thyroid is very powerful. If it is even just a little bit shrunken, it can profoundly affect energy levels, cause feelings of extreme coldness, make your hair fall out, and cause extreme puffiness for sure.
I am not able to tolerate regular natural thyroid or adrenal glandulars, probably because of my phase two liver enzymes (or rather lack thereof). I cannot take prescription drugs like Synthroid either due to the same reason. I cannot tolerate prescription drugs, caffeine, or alcohol. I have dealt with chronic fatigue as well.
What has worked for me is taking homeopathic thyroid and adrenal supplements by NatraBio that have actual thyroid and adrenal in them. My puffiness has gone down a lot. The homeopathics have to have the real glandulars in them to be effective, I have found. I tried homeopathic formulas for adrenals and thyroid without real glandulars and had no results. With them, I have profound results.
I also had to move as I could not process the paint or carpeting where I was living. My puffiness has also gone down because of this, which was due to my liver not being able to process all of the synthetic chemicals.
Slow phase two, along with an ineffective phase one, can create an even more toxic "soup" in the body, unless we can find a way to keep it all moving out. It is definitely due to poor methylation. I eat super well, take a liver formula (not just Milk Thistle), spirulina, and Cell Food (for energy and detoxing - it is amazing stuff). My body is now healing. I am writing a book on my experience with all of this too.
