I am very familiar with Andreas's work and I would suggest that a few days of acidity wont hurt you- versus the possible repercussions of not taking the malic acid before your flush. The main purpose of the malic acid is to soften the gallstones to allow ease of elimination through the body. Those who choose not to take the malic(or apple juice) risk having the stuck stones that you hear about from time to time(and will likely get out less stones per flush because some bigger ones are not flexible enought to budge). Just as those who choose not to take the epsom salts can also set themselves up for greater risk. The epsom dilates ducts for the stones to move more freely through and clears our bowels to reduce the risk of stones getting stuck down there. Despite this, I have heard people say that they choose not to take the epsom because they don't want to irritate their kidneys. Again, most kidneys would probably prefer a few doses of epsom rather than being in a body effected by stuck stones. It is best to stick to Andreas's flush word for word as each part of it has it's reasons(there are many flush recipes out there that are best avoided because they leave out vital steps). Andreas does say that you can exchange a couple of weeks of taking Gold Coin Grass in place of the apple juice. It may solve your acidty concerns.
