The P&B will not deplete the good bacteria per se, but it can pull out other nutrients. I prefer Schulzes 1 week Bowel Cleanse (that follows using IF1 long enough to get 2-3x bowel movements per day for a week).

I'd head to the podiatrist and get a diagnosis.
