Marek I suspect weakened digestion causing poor assimilation. (Two cents worth really.)

Do you have any idea what may have caused this development?

Do you have a difficult medical history? Do you have exposure to toxicity of some sort? Do you have emotional and or physical difficulties? What is the quality of your nutritional history like? What is your exercise history?

Try a simple experiment, consider a couple of drops of bitters after each meal for two weeks?
Consider a morning drink of lemon, ACV, and Vit C.
Consider rebounding as a means of starting lymph circulation. Water Fasting may be of assistance by breaking the pattern you are in and resetting the digestive mechanism.

The issue is likely to be a connection between your long term (poor) nutrition absorption and the consequent slow running down of your capacity to produce the digestive and metabolic conditions your need. What it is will take some teasing out as you already know. Every best T2.
