Try kicking the time up to 5 minutes for a couple of weeks, then try 7 minutes for a couple of weeks. I really think that, especially in the case of wolbachia, longer times are needed.

It is only the amoebas that seem to be a problem, and possibly some euglenoids may be resistant. They appeared to die and not recover but did not explode.
