Poor diet can be one cause, but Antibiotics are implicated in harmful bacterial overgrowths more often. In fact, studies conducted under the Human Microbiome Project funded by the government to "characterize the microbial communities found at several different sites on the human body, including nasal passages, oral cavities, skin, gastrointestinal tract, and urogenital tract, and to analyze the role of these microbes in human health and disease", have shown indications in mice that changes in the gut microbiota can actually contribute to obesity and diabetes, without alteration in diet.

It's the Antibiotic era affecting the mirobiotic composition of the human population which is contributing to increasing autoimmune dysfunction.

Diet is important, but once Antibiotics are overused and have opened the door for opportunistic harmful bacteria to dominate the GI tract, diet isn't going to do much to restore normal digestive function.
