Years ago, I too suffered from a pneumonia that baffled the docs, since the x-rays were not showing what a "normal" pneumonia shows up.
After weeks of a very high fever, no appetite, but thank heavens no neurological symptoms like you have described, the docs took samples to send away to a lab and see if it was chlamydia pneumonia... which eventuelly came back saying it was positive. In the meantime, they put me on some heavy-duty
Antibiotics (that specifically does the chlamydia in) and that seemed to have healed me. It took a while for the liver blood analysis counts to normalise - they were sky high - and the whole "procedure" took about a good 4 to 6 weeks. No known after-effects felt. Well a few months after this episode, I started coming down with a new "attack"... So I went to the doc and asked for the same
Antibiotics they´d given me the last time (sorry don´t know how it was called) and that seemed to take care of it a lot sooner than the first time around.
