I don't have an answer for you on the lemon thing other than to say that there does not always seem to be a straight-line correlation between the kinds of substances (acid, alkaline, etc) we put into our stomachs, and the results that then occur in the short term PLUS over the longer term. There are times when eating or drinking alkaline substances will seem to cause an opposite reaction, and there are times when the same seems to happen after eating acid substances, and there are yet other times when neither of these situations seem to hold up as far as being a hard and fast rule.

Some good news here is that if you are looking for simple solutions to acid reflux, solutions that in the short term are effective AND natural, you have come to the right place. Fresh brewed ginger tea does the trick for me. You might also try alternating with fresh brewed peppermint tea. Chewing on some Fennel Seeds will also help. Together, these three account for the main ingredients "Carminatives" Schulze uses in his formula for aiding digestion. Bear in mind these are simple & quick solutions, short term solutions, for putting out the fire in your stomach. To address this over the longer term will likely require you to consider what is causing these symptoms and then setting about trying to identify them so as to come up with a plan of attack. There is some more good news - bad news here. The good news is that there is probably a simple reason behind your IBS and acid refulx. The bad news is that the solution might not be so simple for you to put into effect. This is another way of saying that the longer term solution likely require some changes to your lifestyle and this in turn may require other changes, such as changes to the ways you think.... necessary changes are not always so simple to accomplish.
