I think you should be working out, especially when you're used to being active. It helps reduce stress (and stress may aggravate EC). Clearly you don't need to be hit in the face... I wouldn't want to subject my lips to direct trauma.

Beyond that, there shouldn't be any issues that can't be addressed with basic hygiene. Wash your face after you workout, lips included. Use something mild (Basis, Purpose, Purity - all good non-soap cleansers). If you're in a weight room, don't touch your face until you've had a chance to wash your hands. If you have an actual open wound/cut on your lip you could hit it with some neosporin after washing it. It would be pretty unusual to pick up an infection from running, but weight & locker rooms can be pretty nasty. Don't put your lips on anything & you'll be ok. :)
