Herbal colon cleansers, etc are the best way to flush out the entire tract. Food poisoning will do a great job, as well.
The concept of flushing the entire tract like it was just a tube is a little too mechanistic of an approach for tissues that function in a very complex way.
One approach that others have used is a combination of laxatives and fecal implants. Add to that a good probiotic like Vital Flora and you'll probably get the closest to what you're describing. It would be best to correct the fungal candida imbalance first to prevent candida from inhibiting other beneficial bacteria from colonizing the tract.
You say that sugar alcohols are problematic for you. Does that include erythritol, which bypasses the intestinal tract for the most part?
