I would zap the outbreak because that is when the virus is most vulnerable. The zapper, from what I have seen, can rip the free virus apart but can not reach it in its dormant state which can be either DNA or RNA resting inside of an otherwise normal cell.

If the zapper rips apart the virus, then the virus can not re-infect other cells.
