You could use a non bleached coffee filter. Some people just let it settle to the bottom and pour off the top.

The only thing I can think of is the surface area of the electrodes. The silver puppy electrodes are u shaped to double the surface area.

If you are measuring the current across the electrodes you are shorting your generator and very little if any current will be able to flow through the distilled water. If monitoring the process you should have the meter in series with one of the electrodes instead.
