That's a good question and yes, as with most any health/healing issues, there is a lot of difference of opinion on what to do to test your pH.
Following are some notes from a lecture by Dr. Mark Cochran who is a leading expert on pH. This is the protocol I have my clients follow for testing their pH.
Keep in mind, however, that in some cases your urine can test very acidic temporatily if you are taking intensive measures to alkalize as the body is dumping a lot of acid to be excreted.

How to Test pH (by Dr. Mark Cochran)
Urine – before you eat, drink or exercise. Urinate into a cup. Dip a piece of pH test paper in cup. Shake it off. Compare it to the color, to give you the pH. If your pH test paper doesn’t change colors at all, you are below 5.5.
The Urine pH represents the fluids in the cell – your dirty/clean dish tank water. This also relates to your mineral metabolism
Saliva – Spit into a spoon. Dip a piece of pH test paper into saliva. It should be 6.8 period. (At another time he said it could be 6.8 to 7.0 – but basically, 6.8 is the magic number.)
The Salivary pH represents one’s emotional state of being and cellular memory, as the cells store emotions we have experienced. If not 6.8, then you have stinkin’ thinkin’, or emotional stress. To heal your emotional body, use Frankincense (balances pre and post synaptics), Rainmaker, and work with the practitioner of your choice. Test your saliva pH after some sessions with the therapist. If your pH isn’t coming closer to 6.8, use another therapist/health practitioner. He mentioned that this could be a way of monitoring if you are working with the correct healer. 93% of of high acidity of saliva is emotional stress.
Blood pH – Measures the balance of the entire body
Exercise – If your urine pH is 5.5 or below, do NOT engage in strenuous exercise. There is a 100% risk of cardiac problems, since the heart is the number one place for acidic pH to work its destruction on the body. In this state, you can do moderate walking, or yoga – something very gentle. As you raise your pH, you can change your exercise. While the best time to exercise would be in the afternoon, exercise is so important that any time you can fit it in, is better than not fitting it in at all.
Maintenance pH vs. Therapeutic pH
Maintenance pH of urine – 6.5 to 6.8 - You will get this level, after the body has already healed, but won’t get you to heal
Therapeutic pH of urine – 6.8 to 7.1 – Have to go to this level to heal
