On first reading I thought this statement was referring to beneficial bactera, but now I see what you're saying. After a zapping, the body cells themselves are left intact. While the experimental results and lack of effort required are enough to keep most of us zapping, the question remains: why are the parasites getting hurt, but not the body cells?

My theory is that the parasites are not actually killed, just stunned. By stunning them, they are rendered way more vulnerable to getting broken down by the immune system. Well this has a bit of a problem too, that the immune cells should be stunned too. Maybe they thaw out more quickly or take longer to zap because of the support system of the body. Immune cells are designed to recognise and leave alone any cell that is part of the body.

Alternatively, it could be simply enhancing the immune system. C. Samuel West, author of The Golden Seven Plus One, maintains that any normally sick person has a case of edema, swelling of the tissues with lymphatic fluid, which permits pathogens to remain undetected my the immune system and causes cells to be oxygen-starved, which results in fatigue and early cell death. He recommends gentle trampoline bouncing and deep breathing exercises to activate the lymphatic circulation. Perhaps the zapper is actually moving the lymphatic fluid in such a way as to gently remove it from the interstitial spaces it normally floods, in which condition parasites are no longer detectable by syncrometer measurements.

As to beneficial bacteria ("good guys" in a manner of speaking), they tend to reside in the center of the gut which is not going to be hit by the immune system and may also be shielded from an electrical assualt. As they have to compete with parasites which do invade intestinal walls, their chances of survival may actually go up after zapping.

I am looking forwards to someone with an M.D. doing a clinical trial on this, which is bound to happen sooner or later. Until then, I will enjoy the benefits I percieve that for all I know may be placebic, but certainly seem genuine enough as I don't have the cough now that I had this morning.
