Based on your stress reactions showing excess cortisol which is an immune depressant I would suspect adrenal weakness more than likely from magnesium and vitamin d depletion. You should have your vitamin D levels checked by the doctor.
Adrenals always become weakened due to stressors, magnesium helps them stay stable. Adrenal activity from infections, environmental toxins (including heavy metals) and poor nutrition will always be in a compromised state. See the bottom link for additional adrenal support information.
If you have been experiencing gastro problems since the onset of this whole ordeal, then I would suspect some gastro bug which can be anything from a yeast/fungal infection to parasitical as well as bacterial or viral - but I would lean towards the first three candidates. parasites come in a few forms and protozoa can be quite problematic. If gastro issues are suspected I would do the Metametrix GI Effects test and use panel #2105, if resources are available then opt for a secondary stool test through your doctor etc.
It sounds like you have a chronic infection and by chronic I mean a long-lived organism that has burrowed into tissue and not an acute type of infection like strep throat that creates very intense symptomology. With chronic infections you are dealing with biofilm state infections which can be difficult to deal with. Generally speaking these infections can be suppressed with dietary or supplements but tend to survive these treatments. Acne is a great example of biofilms most likely from bacterial sources.

The liver is affected with these chronic infections and it is important to keep it open - the typical Liver Flush is adequate for clearing sludge but is not effective for deep detoxification. I have some good information on Liver Cleansing and adrenal support here
