Actually, after all the pros and cons they are about equal. Its really about preference since they both serve the same purpose.

If you are concerned about mercury levels in fish, then choose flaxseed oil.

My personal preference would be to eat a generous amount of ground flaxseed. Especially fresh ground as needed.
