The main reason why you would want to remove the skins on occasion would be aesthetic. For example if you were making a raw almond "cheesecake" and you wanted it to be white, then you could pinch the soaked almonds and peel off the skins so that it would be white. But even stuff like that depends on if you really care about the looks (or who you will be feeding).
It's a lot of extra effort, and the skins are good, so I say keep the skins except for "special occasions."
