My opinion would be to take it. I am totally against Antibiotics , but if you really do have proof and you are satisfied and confident in the diagnosis , then by all means you should move ahead. If all tests came back clear of candida, that is good but may not be accurate. Sometimes these tests are not full proof. In addition is you have no healthy bacteria , you must have yeast to some degree. Everyone has candida even healthy people, the main problem is when it overgrows.
Here is what I would do if I were you. Take the Antibiotics for 10 days. While on the med and even for a few weeks after I would avoid most carbs except whole grain and no Sugar or white flour or drinks with sugar, eat alot of garlic, and take alot of probiotics. Florasource is an excellent one , recommended to me by an expert Dr in the field. If you know you have no or very little good bacteria, you must do something about that. Although I find it hard to believe you have none. I think you would be pretty sick. Why not try an enema with pure water and probiotcs to not only clean out possible parasites but get some good bacteria into intestine directly.
Also, and this is very important Take a high quality mutlivitamin and extra vitamin c calcium and magnesium. A magnesium deficiency, which can not be found with blood tests , could account for almost all your symptoms. Also you need need need need Essential fatty acids. They reduce inflammation everwhere in the body and are critical. I have recently researched and found fish oil to be the best. Get on a high quality fish oil with mercury removed. I get mine from http://www.usana.com 15$ a bottle for 56 capsules take 2 a day. This company is diligent about removing all heavy metals, pesticides, and mewrcury from the fish oil so it is ultra pure. Even my dog with kidney disease uses it and she has become completely healhty on it. Taking a high quality mutlivitamin will replace the necessary chromium and molybedenim.
