Yes, it can have an affect. Anyone taking iodine take into consideration the fact that the bacterial flora will be affected and take probiotics to compensate for loss.

I would expect it to be more effective against bacteria, but it may be equally effective. As with anything that tries to kill microbes, it looks like resistance will develop.
