Test your stomach acid level and treat it if deficient.
Then attempt to remove the cause of the hypochlorhydria if there is evidence that it is present.
Without stomach acid, bacteria will colonize the small intestine. Bringing your defences up is where things need to begin IMO.
Malabsorption will cause the bacteria in your colon to adapt in a negative way so you need to concentrate on your stomach first of all.
Try a simple stomach acid test with sodium bicarbonate on an empty stomach. google for a link.
