It sounds like you were already sick prior to trying the Paleo diet. Please confirm.
Mainstream medicine is finally recognizing the importance of the balance of intestinal flora in the gut, and if opportunistic "harmful" organisms start to take over, they steal your nutrients.

Did you ever go through courses of Antibiotics and/or steroids for anything?
Google "Intestinal Microbiota" and you'll find a wealth of very recent articles all published within the last three years. According to the literature, you can load up with carbs, but in order to gain weight, the harmful bacteria will feed on the carbs first, and only when they're done, will you see any weight gain. So basically you have to eat 500 calories worth of carbs over and above the standard 2500 or so calories that you need in a day.
The bottom line is that there's no dietary solution to reversing the problem once it has started. Other measures are required such as the use of pre-biotics & probiotics known as "synbiotics"
