I read that H. Pylori produces alkaline substance which neutralizes the acid in your stomach.
H, pylori produces ammonia to neutralize the stomach acid and protect itself.
So if this happens, can't it eventually cause nutrition deficiencies?
Yes, definitely. Minerals and some vitamins need sufficient acid for proper absorption. The digestion of proteins also requires sufficient stomach acid since the protein digestive enzyme pepsin is acid dependent for function.
