 Can antibiotics wipe out permanently all of a certain gut specie or what they do is just to lower their numbers?

Antibiotics only reduce the numbers. There will always be some survivors, which is why prebiotics are so important as well.  The prebiotics will feed these survivors stimulating their growth and getting their numbers back up.
