I really dont' think the bacteria are needed to create the proper pH for digestion. The body has meahs to keep the small intestine where digestion takes place free of bacteria.

The stomach creates stomach acid for the pepsin to work there and to start digstion. The small intestine secretes bicarbonate to get the pH it needs for its enzymes to work.
