That's a good question, and I am not sure if anyone knows the answer. AFAIK no labs can test for Segmented Filamentous Bacteria which may be the most important ones and moreover I have never seen these offered as a probiotic.

However, I can also say this. Years ago I had several of the stool tests "CDSA" which you may know are controversial as far as accuracy and utility of results.

Bifidobacterium and beneficial E. Coli were always highest level (4+ on scale 0 to 4), lactobacillus always zero. Surprisingly, I had never taken either Bifidus or E Coli probiotics but did take massive massive doses of lactobacillus both orally and via rectal implant (CDSA result unchanged).

So my conclusions are that in my case (just one data point):

1) Either i) It was not necessary to take any E. Coli or Bifidos to maintain supposedly healthy levels even after being on long term Antibiotics . or ii) The stool tests are wrong.

2) If the stool tests are correct, having healthy levels of Bifidus and E. Coli does nothing to control an existing candida infection.

3) Taking absolutely insanely massive >trillion per day doses of lactobacillus acidophilus by mouth and/or rectally does little or nothing to fight an existing candida infection, and furthermore does not result in increased levels of lactobacillus in stool according to the stool tests.

It could be simply that the problem is not the Antibiotics kill the beneficial bacteria, but that they do that without killing the candida, and a candida infection becomes established in some people.

These people may lack genes that instruct the immune system to "immediately seek and destroy all candida organisms no matter how ill you make me feel in the short term" because the candida organism was never a very major threat to health prior to the 20th century.

Once established, depending on a persons genes and infection severity

i) For some people if as few as say 70% of the fungi are killed, their immune systems can take care of the rest. These are the people who get cured with the single dose 150mg Diflucan.

ii) At the other extreme it is necessary to kill say 99.99{insert ninety-six 9's here}99% of the fungi before the immune system can take care of the rest. These of us don't get cured as no treatments exist that can kill enough of the fungi.

Most would fall somewhere in between the two extremes of course.
