I'm in a similar situation as you.
I'm a 27 yr. old male, and last summer I came down with a bad throat infection. My doctor gave me some strong Antibiotics (I was in agony and wasn't thinking) and in the following weeks my digestion just collapsed. I started having acid reflux, my stools turned green, I had all sorts of other symptoms including abdominal cramps, throat and chest tightness. I did a CDSA that showed Clostridium Difficile and almost no beneficial bacteria. I panicked a bit and took another Antibiotic thinking I needed to treat the C. Diff (I didn't have the standard diarrhea but I saw blood in stool). I took Flagyl, and my abdomen felt much worse so I stopped taking it after 4 days. I managed to get a colonoscopy the next day and all was clear, and stools showed no toxins.
For last three months I've had more abdominal pains, sharp stabbing pains followed by nausea. My tongue is swollen with white coating. I learned about fecal transplants and have tried a few times, using my Mom as a donor. The first time around I managed to turn my stool brown for a month, then it returned to green. I may try again but keep repeating for several days in order to get a more permanent colony established.
I found some relief from all my subsequent food allergies by using a BioSET practitioner near me in Dallas. If you search NAET, a simple muscle testing version, you'll find lots of testimonials of people relieved of allergies. The sharp pains are gone but I'm still getting a dull cramping. Her computer analysis showed high sensitives to Candida strains, which doesn't surprise me from all the Antibiotics I took. I'm starting the Candida diet again with anti-fungals (I'm not happy about it, since the anti-fungals kill friendly bacteria as well). I'm considering getting other tests to verify the candida presence. I know I need to detox as well but am uncertain of the best approach.
These health issues have taken over my life unfortunately, I was working in Architecture in NYC but my symptoms made it impossible to work. I realize it may take a long time for us to get back to good health, but with strength and patience I believe we'll get there.
