Stool cultures are generally hit or miss. Blood tests for the specific pathogens would be more reliable. The best thing to do if possible is to try to isolate the pathogen. Read some of Dr. Leo Galland's articles online about intestinal health and parasites.

Have you done any stool ecology tests to see how the probiotics are and possible yeast and/or other microorganisms?. Genova labs has a study for this, and Metametrix has a test which may be better as they can find a marker that would indicate if you have a protozoa infection.

If it were bacterial you could possibly eliminate using probiotics but I would look at a product called Mutaflor which is beneficial e-coli. If the stool culture showed low beneficial e-coli, Mutaflor would be very helpful.

Other options would be the use of herbals such as fresh garlic, enteric coated oregano oil. I also take neem with myrrh/goldenseal combination.

As JohnnyAppleseed recommended, Miracle-Mineral-Supplement is another choice, many people have rid of pathogenic bacteria using this.

Protozoa are stubborn critters, in which I would think you would have to use a prescription or combination of prescriptions as advocated on badbugs.
