Upon reading your post my first inclination is that you may have a mold/fungus problem. Not all of these organisms give off the classic moldy or mildew-like smell - there are thousands of species within this kingdom! These organisms can be airborne and do cling to various matter. Cardboard boxes are porous with good material for a breeding ground.
Spores clustered [as the size of a dime] can wreak havoc throughout an environment; plus do damage to the body as a pathogen.
If the spores are bad enough they can be in your furniture, but these organisms can also be within your clothing or anything that you brought over from the other apartment.
I'd get rid of your boxes as a first step and see if this corrects the problem. My second step would be to clean everything again. If I felt it was bad enough I'd call a remediation mold expert to come by to do tests. Also, an Ozoniator would be a good investment too. Lastly, you might want to do a search within this forum on Essential Oils with a series that I did combating airborne pathogens. There are also some old posts on how to clean up these organisms within your environment.
