CFS is tricky, there can be some many pathogenic things that can create this. I would start with the parasite aspect, with the symptomology you state, it well could be parasitic (which parasite may be a bigger question). Other possibilities are rogue intestinal bacteria and yeast/fungal infections.

Have you done any stool studies?
